Mr. Monk and the Wrong Man - S6-E8

Plot hole: Monk supposedly hears for the first time that Max was not carrying anything away from the crime scene when he speaks to the witness in front of the church. This leads him to conclude that there must have been a 2nd man with Max 14 years ago. But this does not make sense given that the witness with her photographic memory did not change her testimony and given Monks ability to observe and memorize details it is very unlikely that he did not come to that conclusion 14 years ago already. Mr. Monk Is Up All Night - S6-E9

Continuity mistake: Gulliver makes a bet with Monk and puts $50 in bills on the bar. When Monk puts down a $50 bill to match the bet and slides it across the counter, Gulliver's money has changed positions, rotating 90 degrees without being touched. (00:22:30)

Factual error: [SPOILER ALERT] At the end of the episode, it is revealed that the mysterious cab driver had corneal transplants to repair damage to her vision from Retinitis Pigmentosa. RP is a defect of the retina, in the back of the eye, which accumulates pigment, losing its photoreceptivity, resulting in vision loss. A corneal transplant will not restore vision to someone with RP.

Mr. Monk and the Man Who Shot Santa - S6-E10

Plot hole: This episode's entire story line takes place in the six days before Christmas (Dec. 19-24). "Bad Santa" is shot in the right shoulder on the 19th, sustaining a wound serious enough to require wearing a sling for the next several days. Yet at the end, a mere few days later, he's recovered enough to have a knock-down-drag-out fistfight with Monk, wielding a knife and throwing powerhouse punches with his wounded arm as though no injury had ever occurred. Revealing mistake: When Monk and Natalie are talking to the cult members, a Culver City bus can be seen driving in the background, which is a Los Angeles bus, but the show takes place in San Francisco. Culver City is home to a lot of movie shooting. (00:09:15)

Continuity mistake: After Dr. Kroger tosses Trudy's picture to the floor, Monk drops the book he's been holding onto the mattress and kneels to retrieve the photo. In the next shot, the book has jumped to a spot on the floor beside him. (00:34:00)

Question: If Monk is afraid of germs, then why does he keep touching things that could possibly have germs on them like parking meters or books?

Answer: Notice also that in the opening credits scene when he is touching parking meters her also wipes his hand on his clothes each time he does it.

Answer: That's the thing about Obsessive Compulsive Disorder. It's not something rational. He just has to touch things like that. It's not something he can rationally think through. However, since part of his disorder includes an obsession with cleanliness, he also has an assistant walk around handing him wipes periodically. It's like when he gets a cold and uses both a humidifier (because that's what you use when you're congested) and a dehumidifier (to counteract the effects of the humidifier). He may spout rationalizations after he does something, but his compulsions exist outside of any rational thought whatever.
