Visible crew/equipment: After Zhaan has taken control of the Halosian ship, when Zhaan's transmission appears on Moya's clamshell viewer, in the shots facing Rygel, John, and Aeryn (in each others' bodies) we can see the puppeteer, who's wearing a headset, with his right arm up in Rygel's sleeve. Fun to watch.
Visible crew/equipment: When they listen to the sphere's signal to analyze it, in the shots of Rygel, D'Argo, and John, particularly when John asks, "What stopped?" just before the message that only the three Johns hear, we can see the brunette puppeteer with his arm up Rygel's sleeve, at the right side of the screen.

Visible crew/equipment: While Tyno, Chiana, D'Argo, and Rygel are in the senate chamber with the headless statue of John, when Empress Novia shouts, "whether they purport to be a friend of the crown or not!" we can see Rygel's greyish haired puppeteer, who is hiding behind Rygel, move as Empress Novia walks by.
Visible crew/equipment: After John acts out what the word "shoot" means before he and Aeryn release the vorc, it cuts to the wiggly-eared vorc moving down a corridor while Aeryn and John follow behind him, and we can see a crew member's arm holding cables for the moving animatronic vorc, at the left side of the screen.
Visible crew/equipment: After Aeryn and John kill the parasitic Rygel and hundreds of little parasites, it cuts to the medlab where Rygel is explaining to D'Argo and Chiana what happened to him, and we can see the puppeteer's head behind Rygel. As an aside, earlier when Aeryn grabs parasitic Rygel off Zhaan and throws him, note that Zhaan's arm is under Rygel's robe to control his movements.
Visible crew/equipment: After Meelak opens the door to Rygel's quarters and asks Crichton why he wants the Hynerian's help, Rygel betrays Chrichton and says, "I don't think the mind cleansing is working," and when John punches Rygel's face, in the close-up we can see the puppeteer's fingers beside Rygel, behind the table.

Visible crew/equipment: While Aeryn and John watch the monitors, when it cuts back to Scorpius et al walking in the corridor, just as Akkor says, "She'll be right with you. Please, understand," the camera spins around and the only thing in the hallway is the elevator security station with its round base behind Akkor. Then, when Braca delivers blows to Akkor and he collapses, there are two overhead shots and we can see the crew's equipment at the bottom of the screen.
Chosen answer: It's never explained. John mentions a theory that his less technologically developed craft simply interferes with the wormhole less than the "superior" Vipers, but they never make a concrete determination on that point. But we also have to take into account the fact that Moya traverses wormholes with no ill effect as well.
