Deliberate mistake: Though the series title is technically inaccurate, since in New York CSIs are called CSUs (crime scene units), it's called "CSI: NY" to tie it in as existing in the same universe as its sister series "CSI: Crime Scene Investigation" and "CSI: Miami."

Stupidity: When Mac and Lindsay are reconstructing the stab wound found on their victim on their pig specimen, a couple of the weapons they use are long, thin knives; since they obviously don't match the circular wound, Mac at the very least would know those could be excluded by default.

Factual error: During their investigation, the CSIs learn that their murder suspect is in the witness protection program, under FBI protection. WITSEC falls under the jurisdiction of the United States Marshals Service, not the FBI. And considering how many protected witnesses the Marshals Service relocates each year, it's doubtful they would be shorthanded enough to need help from another agency to locate a missing witness.
