Morpheus: You take the blue pill - the story ends, you wake up in your bed and believe whatever you want to believe. You take the red pill - you stay in Wonderland and I show you how deep the rabbit-hole goes.
Agent Smith: I'd like to share a revelation that I've had during my time here. It came to me when I tried to classify your species, and I realised that you're not actually mammals. Every mammal on this planet instinctively develops a natural equilibrium with the surrounding environment; but you humans do not. You move to an area and you multiply, and multiply, until every natural resource is consumed and the only way you can survive is to spread to another area. There is another organism on this planet that follows the same pattern. Do you know what it is? A virus. Human beings are a disease, a cancer on this planet, you are a plague, and we...are the cure. (01:02:20)
Morpheus: Stop trying to hit me and hit me!
Agent Smith: Can you hear me, Morpheus? I'm going to be honest with you. I... Hate this place, this zoo, this prison, this reality, whatever you want to call it. I can't stand it any longer. It's the smell, if there is such a thing. I feel saturated by it. I can taste your stink. And every time I do I feel I have somehow been infected by it. It's repulsive, isn't it? I must get out of here. I must get free and in this mind is the key, my key. Once Zion is destroyed there is no need for me to be here, don't you understand? I need the codes. I have to get inside Zion, and you have to tell me how. You're going to tell me, or you're going to die.
Morpheus: Fate, it seems, is not without a sense of irony.
The Oracle: You're cuter than I thought. I can see why she likes you.
Neo: Who?
The Oracle: Not too bright, though.
Neo: We need guns. Lots of guns.
Cypher: Why, oh why, didn't I take the BLUE pill?
Cypher: You know, I know this steak doesn't exist. I know that when I put it in my mouth, the Matrix is telling my brain that it is juicy, and delicious. After nine years, you know what I realise? Ignorance is bliss.
Cypher: It means buckle your seatbelt, Dorothy, because Kansas is going bye-bye.
Trinity: Let me tell you what I believe. I believe Morpheus means more to me than he does to you. I believe if you were really serious about saving him, you are going to need my help. And since I am the ranking officer on this ship, if you don't like it, I believe you can go to hell.
Neo: There is no spoon.
The Oracle: And don't worry about the vase.
Neo: What vase? [turns and knocks a flower vase off a table.]
The Oracle: That vase.
Neo: I know kung fu.
Agent Smith: Find them and destroy them!
Mouse: Pay no attention to these hypocrites, Neo. To deny our own impulses is to deny the very thing that makes us human.
[An agent readies a final shot at Neo, only for Trinity to put her gun right against his head.]
Trinity: Dodge this.
Chosen answer: No, they don't address it, other than Morpheus' speech during the test. It's not something that they have any realistic choice about, so they just have to accept it and do what they need to do. Mouse, yes, he chooses to defend himself when cornered, but who wouldn't? These may be innocent victims of the Matrix he's shooting at, but they're still there to kill him - he's hardly going to stand there and accept his fate meekly. There's also no indication that the guards were "completely prepared" to let Neo and Trinity into what's clearly a high security building, undoubtedly they would have been asked for identification, what their purpose was there and so forth and turned away if, as seems likely, their answers weren't satisfactory. Shooting their way in from the start is likely their only option. Yes, it's absolutely ethically unfortunate, but if they're going to resist the machines successfully, it's not something they have any choice about. A necessary evil.
