Plot hole: In the season one episode The Cure, when Pyro and Avalanche are in the bar on Muir Island waiting for Mystique to arrive, Avalanche says "This friend of yours better show up soon or I'm going back to jail, just for something to do!" Rogue then comes in and Pyro suggests to Avalanche that Rogue could be Mystique, to which Avalanche responds "What do you mean it could be? Don't you know what she looks like?", leading Pyro to tell Avalanche that Mystique is a shape-shifter. This dialogue implies that Avalanche has no idea who Mystique is, which is further substantiated when Pyro and Avalanche kidnap Mystique later in the episode while she is in the guise of Dr. Adler, and Avalanche didn't recognize Mystique when she revealed her true form. However in this episode it is shown that Pyro and Avalanche were both previously members of Mystique's Brotherhood of Mutants, so Avalanche should already know who Mystique is without Pyro having to tell him. Rogue was also a member of that group yet neither Pyro nor Avalanche recognize her.
Plot hole: After Magneto and Xavier discover that their powers have vanished, Mr. Sinister is shown to be watching them through surveillance footage, zeroed in on their faces from a straight angle. At this point, Magneto and Xavier are standing at the edge of a cliff in the Savage Land, which is a jungle hidden in Antarctica. There's no conceivable way Mr. Sinister could have security footage of them from where they are located. Any camera would have to be mounted onto a tree, and the cliff is at a considerably higher elevation than the jungle itself, as well as a considerable distance away. Even if Mr. Sinister was able to zoom in on them from such a distance, the treeline being lower than the cliff would only allow him to view them from a low angle, and that's only if the cliff wall didn't obscure them. Continuity mistake: Bella Donna's engagement/wedding ring from Gambit doesn't appear on her finger until she mentions that she still wears it. (00:10:55)
Mojovision - S2-E11
Character mistake: When the title screen for Beast and Rogue's television program appears, Beast's real name of Hank McCoy is incorrectly spelled as "Hank Macoy."
Other mistake: Ka-Zar refers to Xavier by name despite only having just met him and Xavier never telling him his name. He even asked Xavier who he was only moments before. (00:09:19 - 00:10:17)
Mojovision - S2-E11
Plot hole: Spiral comes into the Earth dimension through the multiple television screens, teleports all X-Men members present to Mojoworld, and then retreats back into Mojoworld herself the same way she left. When the action shifts to Mojoworld, Rogue is among the captive X-Men despite the fact that she was not among the ones Spiral abducted. (00:07:10 - 00:08:05)

Factual error: Costumed superheroes notwithstanding, Bishop wouldn't be allowed to bring his gun into the United States Capitol. (00:14:40 - 00:16:10)
Continuity mistake: When Pierre is waiting for Gambit in his boat, there is another boat next to his. When he and Gambit take off, the second boat has disappeared. (00:07:55)
'Til Death Do Us Part: Part 1 - S2-E1
Continuity mistake: Beast disarms a member of the Friends of Humanity whilst perched on a street lamp. When the angle changes to a wide shot, Beast is much higher on the lamp post and would have been too far out of reach to disarm the man in the first place. (00:11:45)
'Til Death Do Us Part: Part 1 - S2-E1
Other mistake: When Wolverine, Gambit and Beast are battling members of the Friends of Humanity, Wolverine slices through the gun of one of their members. From the angle Wolverine is standing respective to the F.O.H. member, he could not have possibly sliced through the gun without also slicing off the man's left hand. (00:12:00)
'Til Death Do Us Part: Part 1 - S2-E1
Plot hole: The establishing shot of the White House indicates that President Kelly's press conference is taking place there. A member of the Friends of Humanity disguised as a mutant busts into the room and starts terrorizing the reporters and destroying everything. The Secret Service would have either detained or shot this man long before he could have even gotten close to the press conference. Graydon Creed also shoves a security guard that tries to intervene but somehow isn't arrested for it. (00:05:50 - 00:06:35)
Other mistake: When Gambit is consoling Rogue just before she is taken to be tortured, he tells her that he loves her, and states that he has never said that to anyone before. But as we learned earlier in the season, Gambit was engaged in his youth to Bella Donna. Surely he told her he loved her at some point. Rogue is aware of this aspect of Gambit's past, so he would have nothing to gain by lying to her about it.
Plot hole: After Beast and Dr. Bohlson leave Carly's room, they briefly chat in the hallway just outside the door for less than 15 seconds in real time, and then discover that in that brief time frame, the Friends of Humanity abducted Carly from her second-story room via the window, managed to incapacitate the nurse, security guard and Carly's father, toss around furniture and spray paint "For Humanity" on one of the walls, all without any of the victims making a sound or the Friends of Humanity making a sound themselves. The Friends of Humanity aren't ninjas, rather they are shown to be somewhat bumbling, so there's no way they could have done all that as quickly and quietly as shown. (00:12:30)
Continuity mistake: When Gambit first walks into Bobby's cell, Bobby is sitting in a chair up against the back wall. A few shots later, Bobby is sitting in the center of the cell. (00:09:55)
Revealing mistake: When Beast is entering Carly's room to see if her procedure was a success, he passes through the door frame. (00:11:08)
Continuity mistake: When Pyro is unmasking Ms. Marvel, the wristband on Blob's right arm is missing. (00:15:37)

Continuity mistake: When Forge is first shown standing in front of the tube containing Wolverine's skeleton, the skeleton is incorrectly shown to be around 7 feet tall (Wolverine is only 5'3"). A couple of shots later, the skeleton is now shown to be more accurately sized. (00:05:19)

Continuity mistake: Throughout the episode, Bishop's goatee alternates between fully covering his chin and having a small spot of exposed skin beneath the soul patch. Sometimes there is even the outline drawn of the exposed skin beneath the soul patch, but it is colored the same as the goatee. (00:05:10 - 00:20:05)
Time Fugitives: Part 1 - S2-E7
Continuity mistake: When Bishop is trying to disperse the mob, the circular patches on his shoulders are red with yellow borders, and a thin circle design is within the red circle itself. Moments later when he throws Wolverine off himself, the red circles are now blank, and their borders are black instead of yellow. (00:11:00 - 00:11:50)
Time Fugitives: Part 1 - S2-E7
Continuity mistake: When Bishop is shown returning to his original timeline, he is wearing the temporal band on his right arm. However, when he was sent back to his timeline at the end of the episode Days of Future Past: Part 2, he was not wearing the band because Rogue tore it off his arm and crushed it, which is what caused him to be sent back in the first place. Answer: It appears a number of factors led to its demise. It was originally intended to air for 65 episodes, but its popularity extended that. However, there were continual production quality problems, issues regarding whether the content was suitable enough for children, as well as financial considerations that finally led to it being ended.
