And now you want to take us with you," when John throws the ball at Rygel we can see the puppeteer's fingers under Rygel's sleeve as the Hynerian raises his hands.
Family Ties - S1-E22
Visible crew/equipment: After the transport pod successfully ignites the moon, D'Argo and John are floating in space while Aeryn's in her Prowler, and just as we hear Pilot start to say, "The offspring Leviathan, Talyn, has broken from Moya's side," we can see the face of Rygel's puppeteer under the table, at the bottom right of the screen.
Visible crew/equipment: After Aeryn activates the cannon on the Leviathan baby's exterior, when Aeryn says, "Pilot...please let me know if any Peacekeeper scans are imminent," as she walks away the camera follows her, and we can see a nice reflection of the cameraman/crew member at the right side of the screen. The reflection's briefly visible again when Chiana says, "The only weapon we've got is that kid."
The Hidden Memory (2) - S1-E20
Visible crew/equipment: After the shot of Gilina, Aeryn, and John crouching under a floor grate, while hiding from the PKs, it cuts back to Moya, and just as Chiana reaches Rygel we can see the base of his hoverchair.
Through the Looking Glass - S1-E17
Visible crew/equipment: This episode begins in the galley, and while everyone's eating and talking the camera moves around the table following their conversation, and when the camera passes Rygel, or even Zhaan, we can see the head and/or movement of the puppeteer behind Rygel.
Continuity mistake: When Lishala gives John the map of the sky she asks him where his home world is, and John picks up a very small stone, but in the closeup he's holding a much larger stone in his hand, then in the wide shot it's small again before he throws it.
Visible crew/equipment: Near the start, while Rygel's annoying Zhaan and D'Argo by banging the noisy Y-rod against the Tadek board, when Rygel says, "It may be preferable to this mind-numbing tedium," the wavy dark hair of the puppeteer can be seen behind Rygel. Then later, when Zhaan says that she will strive to keep Kcrackic distracted, as Rygel's smoking the hookah we can see the movement of the puppeteer's arm under Rygel's robe.

Continuity mistake: When Rorf and Rorg are firing at John and D'Argo who are pinned down in an area with no "back door," the lens surface on John's goggles are scratched/cracked, but once John makes the comment about soldiers of fortune and Aeryn walks out, the small holes on both lenses are now perfectly intact.

Visible crew/equipment: After Aeryn tells Furlow that she cannot see, it cuts to Zhaan as she enters the command deck, and when Rygel asks her if she's fully clothed Rygel lifts his arms to cover his eyes, and we can see both of the puppeteer's arms up in both of Rygel's sleeves.

Visible crew/equipment: After Aeryn and John escape the pull of the wormhole it cuts to Rygel on his hoverchair, and when D'Argo walks in we can see the black hinged base under Rygel's hoverchair that enables it to move across the set's floor.
Visible crew/equipment: While Rygel's in his quarters tossing out his junk, when D'Argo walks in and asks him about it, as Rygel replies, "Just items that I've procured since our escape," the hand of the puppeteer can be seen behind Rygel at the left side of the screen.
Visible crew/equipment: While Rygel watches over John's body, Rygel performs his own version of the Hynerian Ceremony of Passage to declare John dead so as to claim John's possessions, and when he pulls at John's boots, the puppeteer's arm/elbow becomes visible behind Rygel.
PK Tech Girl - S1-E5
Visible crew/equipment: Aboard the Zelbinion, when Aeryn and John question Gilina about how the Zelbinion died, after Gilina says, "Officer Sun, I think you should know, I consider you a traitor...," when it cuts to Rygel in his hoverchair with his flashlight in hand, there's puppeteer movement behind him. Later, after Zhaan tells Rygel to find Durka's corpse because it'll set him free, when Rygel's back aboard the Zelbinion, although he's just remembering being in a cage in front of Durka, it's interesting to note that we can see the puppeteer's movement behind Rygel.
Continuity mistake: When Aeryn fires D'Argo's Qualta blade at Plonek, it hits the Scarran multiple times on his left side creating a large bloody wound on his chest, and then John shoves the icicle into the right side of Plonek's chest. However, after Plonek pushes John to the ground, in the close-up the icicle is on Plonek's left side with no wound on his right, but when Plonek collapses the icicle is back on his right, and still the bloody wound is gone.
Continuity mistake: After Aeryn uses up D'Argo's Qualta blade on the Scarran who's after John and D'Argo, John grabs a huge icicle and plunges it into Plonek's chest with his right hand, but in the close-up John's using his left hand, then in the next shot the icicle's back in his right hand.
Liars, Guns and Money (1): A Not So Simple Plan - S2-E19
Visible crew/equipment: While Aeryn and John watch the monitors, when it cuts back to Scorpius et al walking in the corridor, just as Akkor says, "She'll be right with you. Please, understand," the camera spins around and the only thing in the hallway is the elevator security station with its round base behind Akkor. Then, when Braca delivers blows to Akkor and he collapses, there are two overhead shots and we can see the crew's equipment at the bottom of the screen.
Visible crew/equipment: After Aeryn and John kill the parasitic Rygel and hundreds of little parasites, it cuts to the medlab where Rygel is explaining to D'Argo and Chiana what happened to him, and we can see the puppeteer's head behind Rygel. As an aside, earlier when Aeryn grabs parasitic Rygel off Zhaan and throws him, note that Zhaan's arm is under Rygel's robe to control his movements.
Look at the Princess (3): The Maltese Crichton - S2-E13
Visible crew/equipment: While Tyno, Chiana, D'Argo, and Rygel are in the senate chamber with the headless statue of John, when Empress Novia shouts, "whether they purport to be a friend of the crown or not!" we can see Rygel's greyish haired puppeteer, who is hiding behind Rygel, move as Empress Novia walks by.
Chosen answer: It's never explained. John mentions a theory that his less technologically developed craft simply interferes with the wormhole less than the "superior" Vipers, but they never make a concrete determination on that point. But we also have to take into account the fact that Moya traverses wormholes with no ill effect as well.
