Corrected entry: In the scene when John is talking to Mr. D in the diner, Mr. D tells John to "say hello to your old man for me." It is later revealed in season 8 that John's father left them when he was young. This is a mistake, unless Mr. D is referring to John's grandfather (unlikely). (00:04:40)

Revealing mistake: Samuel is very much dead, laid out on the table in the canning factory employee lounge, but as Sam stands over him, talking about whether or not it was right to gank him, you can see Samuel's chest rising and falling as he breathes. (00:26:30)
Dean Winchester: Come on man. I know Sam, ok? Better than anyone. He's got more of a conscience than I do. I mean the guy feels guilty searching the internet for porn.
Question: Why did Sam just stand there and watch Dean get turned into a vampire? And then smile about it?

Correction: It's never mentioned what happened to John's mother. She could have remarried, and so it could be John's stepfather being referred to.

That is the only explanation that would keep the canon consistent, but out of universe, the writers almost certainly just forgot about that line.
