Plot hole: After Sebastian, who is visible by being soaked in blood, kills Sarah, the remaining scientists enter the room and find her body in the freezer in only a short space of time. Sebastian then suddenly surprises and attacks them with no blood on him whatsoever. So in that short amount of time, Sebastian was able to leave the room, sneak past past his colleagues without alerting them, find a shower to wash the blood off him, return to the room and move Sarah's corpse in the freezer, and still had time to wait for the others' arrival.

Other mistake: At the very end, Jodie Foster's daughter is drugged and not given any medical attention until hours later when she wakes up. Giving medical attention to a person, especially a child, that is the victim of a crime is easily one of the first things that law enforcement would do. Stupidity: It was pure stupidity for Riggs to bring Rika back at her residence after escaping the hit on Riggs. The villains know where Riggs' love interest lives and this nor the option to hide somewhere else or safer never occurs to him?

Stupidity: At the end of the film, Abel had nothing to gain from lying about having a gun to the police officer. He had no way to prevent Chris and Lisa from presenting the informant's cell phone and exposing his involvement in the break-in and vandalism of the couple's house. Additionally, testing from the shots fired in the house and the car would prove that there were two different guns involved. As a long time police officer, Abel should have known that giving up the gun would have been the easier way out instead of lying about it.

Deliberate mistake: Trains should stop when the engineer is killed or otherwise incapacitated because of a switch known as a "Dead man's" which is used in these events to stop the train. This mistake is often done purposely to keep the action going and for plot purposes. This is especially common in action films.
