Question: Who exactly did MJ want Harry to help in the fight between Peter and Flash? I'd assume Peter since she didn't want Flash to attack him but Peter wasn't exactly in trouble during that fight.

Answer: She meant Peter. Flash was hell-bent on beating Peter up, and Peter had a reputation for being a feeble nerd, so it's not like anyone early in the fight thought he could actually stand a chance against Flash. He was merely dodging Flash's attacks until the very end.

Answer: Aside from a couple cuts and what appears to be a sprained wrist, she looks relatively unscathed, so he probably just hovered around her for a short while to terrify her. His goal is to make Spider-Man realise that he knows his secret identity, so he wouldn't risk any major bodily harm to Aunt May, as that could potentially kill her.

Answer: The final part of the prayer is "deliver us from evil, " so by making her say that part he is taunting her because evil is about to abduct her.

Question: Can someone please tell me why Mary Jane was apologising to Aunt May and nobody else, and felt bad about leaving only Aunt May?

Chosen answer: Aunt May likely prepared most if not all of the food. Mary Jane felt bad about running out on the dinner knowing all the effort Aunt May put into it.
