Chosen answer: During the several years it took to construct the ship probably, or in any of the supplies/food brought on board, or in the furniture brought on board. A single pregnant female rat can be responsible for thousands of rats in a very short space of time (the offspring are not too choosy about who they breed with).
A pregnant female rat could have made a home in a underneath a third class couch and had the other rats then all the females would have baby rats quickly.
Question: Did the old man really die at the end or was this just a ploy to give Clark the money for considering him part of the family? It all seems too fake. Winking, paramedics not doing anything to revive him, barely checking to see if he is alive, etc.
Chosen answer: Typically people don't give a knowing wink to someone when they are at death's door. I think what the paramedic says was the case. He just really wanted to feel like he belonged to a family. He met them, and they included him, so he wanted to "give back". This was the way he could.
Question: How did Quentin find others in the last scene? he was left unconscious and he had no way to figure out where others went after that (considering his lack of knowledge in mathematics) so how could he possibly make his way to the bridge room?
Answer: It's established that sound travels throughout the structure reasonably well. Also, they didn't travel relatively far, even with the rooms shifting.
Actually, considering the distance that they travelled and the injuries he sustained, Quentin would have had extreme difficulty catching up. It looks like the 3 travelled upwards at least 12 cubes, meaning Quentin would have had to climb up each one with the chance that any of the rooms could be trapped fast enough to catch up to them with enough strength left over to kill Leaven.
Adrenaline is an extremely driving force, so I'd still consider it entirely possible it happened that way.
Question: How big is the Kothoga? In some scenes, the Kothoga is about the size of a tiger but in other scenes, it's almost the size of a horse. During the Kothoga's attack during the Supernatural exhibit, it is seen chasing a SWAT officer and it's very huge but in another scene, when it crashes through a skylight and lands in front of some computers, it's not very large.
Answer: While the size is never explicitly stated, the creature does seem to be somewhat larger than a tiger and approaching the size of a horse when the scene needs it to be. Perhaps its size changes as it eats and needs sustenance?
Question: Did Ray set up the killing of Joey Randone because of what he saw them do, or was it just luck on Ray's part that he was attacked and left hanging from a TV aerial to then plunge to his death, and this is why he stalled for time with the door lock?
Answer: I would think this would just have been random luck. There is no way you can just pay some random criminal to find and single out Joey and his partner to attack. With all the cops on patrol anyone of them could have responded to that call, so that was just pure luck that Joey and his partner encountered the criminal that threw him to his death on the roof.
Question: There is a scene where they're all sitting, laughing, telling jokes etc. When Minnie Driver tells a joke - for the love of me I couldn't hear it, and I never got to see it again - could someone tell the joke and explain the punchline?
Answer: There are two versions of the joke actually. The original which is found on the DVD and then the made for TV joke. I don't remember how that one goes and it doesn't seem to appear on the DVD I've got, but the original joke is: All right, there's an old couple in bed, Mary and Paddie. They wake up on the morning of their 50th anniversary. Mary looks over and gazes adoringly at Paddie. She's like, "Oh, Jesus, Paddie. You're such a good-looking feller. I love ya. I want to give ya a little present. Anything your little heart desires, I'm goin' to give it to ya. What would you like?" Paddie's like, "Oh, gee, Mary. That's a very sweet offer. Now, in 50 years, there's one thing that's been missing, and, uh, I would like you to give me a blow job. I would like for it." Mary's like, "All right." She takes her teeth out, puts 'em in the glass. She gives him a blow job. Afterwards, Paddie's like, "yeah, geez, now that's what I've been missin'. That was the most beautiful, earth-shattering thing ever! Beautiful, Mary! I love ya! Is there anything that I can do for you?" Even funnier is she has to have a Guinness or a stout so what comes out of her mouth is really dark.
Question: In the scene where Lyle returns, he tells his missionaries to subdue George. I think one of them is a young Colin Farrell, but I didn't see his name in the credits. Did he have an uncredited role? Can someone help, as I don't have the DVD to check up on it?
Answer: There's certainly no listing for him on the IMDb, which is generally good with uncredited appearances. Farrell was still working in the UK and Ireland at the time of the film, which was entirely US shot, and didn't become involved in Hollywood productions until about the year 2000, three years after GOTJ came out, which would seem to make it extremely unlikely that he appeared in it.
Answer: So frustrating that only three of the mercenaries are credited when there are 5 of them! I agree that one looks exactly like Colin Farrell.
Answer: No Collin Farrell was not in the movie.
Question: In the last scene of the film the ship appeared to me to be sailing in a westerly direction (sun sets in the west). Wouldn't the ship need to go east from USA to sail to Sierra Leone?
Chosen answer: It's likely that the scene was set in the morning, meaning they would be going east.
Question: During jury selection, Kevin decides to have one of the jury dismissed, I believe, because of the shoes the jury member wore. What exactly do the guy's shoes have to do with anything?
Answer: The shoes showed him this man polishes them every day, also his clothes are custom made. That all means the look he has of a black thug is deceiving, instead he's a cautious, proud person they can't use in the jury. Just to add, Kevin knows all this because the devil (his father, spoiler alert) is giving him the talent to do it, not a logical explanation can be given why he dismisses these people.
Question: What is the actual likelihood that a decorated serviceman, with no prior criminal record (we know this because if Poe had any priors he wouldn't have been in the Army) would actually get prison time for killing two men who attacked himself and his girlfriend? Seeing as there were witnesses (said girlfriend and bartender) I find it hard to believe he would have gotten more than an extended period of probation. A prison term, even a year or two, seems severely harsh considering the circumstances.
Chosen answer: Zero. As you said, he was attacked and there are witnesses that he tried to avoid the fight and the killings were in self-defense. It is an extremely weak plot hammer to get Poe onto a plane full of criminals. It's foolish as well. The writers could have had Poe framed for a crime then exonerated and put in the same situation much more believably.
It's in Alabama. People are put in prison here for much less.
First, Poe is a federal prisoner, not subject to State laws or legal procedures. Secondly, he is not in Alabama. During a conversation with Billy Bedlam we hear that he is incarcerated in the "Q" - prison slang for San Quentin in California. It makes you wonder why a Federal prisoner is in a State prison, but that's another type of mistake.
Would it really be considered self-defense, though? After he beat the guys to the ground he could have just stopped and walked away, but he didn't. He kept beating them until they died.
He is defending his wife against two armed assailants, and use of lethal force is allowable. No DA in the United States would even think about pressing charges, knowing full well a grand jury would throw them out in a second.
Question: In the scene where Vincent is just about to launch, the doctor testing him mentions his son. My brother seems to think that the doctor knows Vincent is not who he pretends to be because he is Jerome Morrow's father. Is there any evidence for this?
Answer: None whatsoever. The doctor seems to have worked out that Vincent is not who he seems to be from simple observational evidence. It's because of his son that he feels sympathy for Vincent and hasn't revealed that he's tricking the system.
Question: After the ship was turned from hitting the oil tanker and then they returned to the bridge, they saw the ship was going to hit land. Why didn't they just go down again and turn the ship out to sea?
Answer: The ship has no way to stop or steer. By hitting land it would bring the ship to a stop (at a considerable cost) where as if they go out to sea, they would just continue to keep going until out of fuel or hit something they can't avoid and risk everyone drowning. A risk that is not present if they hit land.
Question: I've noticed that throughout the movie, the first two fingers on many character's right hand are orange. Most noticeable when Holden sees Banky at the end and in the lesbian bar when Banky is swapping stories with Alyssa. What's the significance of this?
Answer: I'm gonna be totally honest... I'm 99% sure there's no significance. In fact, I think it's just stained skin from all the smoking people do in the movie. Most people hold their cigarettes between their first two fingers. And most of the characters are depicted smoking throughout the film, which means they had to smoke a LOT during filming to maintain continuity. I used to get occasional orange (and sometimes yellow or light brown) stains on my fingers and hands when I smoked cigarettes. Especially if I smoked more than one in a short period of time and didn't wash me hands between them. So it's probably just smoking stains on the actor's fingers. In fact, I looked, and you see Banky holding a lit cigarette in his right hand and smoking during the story swapping scene you mentioned, with gives some direct evidence to my theory. (For reference, those stains can wash off with some good scrubbing).
Question: What is Lynn's connection to the Nite Owl killings?
Answer: She doesn't really have one - not directly, anyway. The only link is that Susan Lefferts died at the Night Owl, and Bud saw Lynn with Lefferts when he was buying the alcohol for the party. Lefferts had the bandage on her nose at the time, which sparked Bud's curiosity and prompted him to seek out Lynn after Lefferts was murdered.
Question: How come Samantha can't have her ex husband Richard take custody of her kids?

Answer: No, it's just an intelligent and precocious mouse.
Question: Okay, so I can't figure out why Paul and Matteo had the whole elaborate ruse set up. Why not just come out by themselves? Why did they set up a stranded boat and take the crew hostage with all of the events in the movie?
Answer: They didn't set it up. They were chasing after the anaconda anyway and were stranded. They still wanted to go after the anaconda after they were picked up, so they lied to the crew. They knew the crew wouldn't go after the anaconda on their own.
