Stupidity: Since "Touno" was prominently featured on the photo of a lengthy article about the butterfly crypto-entomologist Shimon Madarame, it's quite strange to say the least that Kindaichi and his journalist friend wouldn't have the slightest clue about his name or generic occupation. Generally a magazine does not put a person in 1/3 of a double page spread without at least hinting the reader about a person's identity, especially when they are not doing anything in the picture.

Plot hole: The ending twist is nonsensical; the disciples have been using the tricks in Reiko Chikamiya's notebook for over 5 years, so the 'trap' inside the notebook could, and should, have happened at any point during that time. There's nothing in the killer's actions that makes that particular magic trick happen, nor he swapped or manipulated it.

Continuity mistake: When Yumi is smoking in her room, the door of her room opens. It's a left-hand swing. Less than a minute later, Kenmochi breaks into the room and forces the door open, which now is right-hand. (00:16:55 - 00:17:35)

Continuity mistake: When Chikamiya is speaking with Akechi in the flashback and shows him the marionette, her right hand is on top of the left hand, but in the reverse shot her right arm shows the right hand pointed much lower than the left. (00:14:45)

Factual error: Kindaichi begins his revelations at 4:10, and the time gradually shifts at 4:20 (which is a bit much for the amount of information revealed and the dynamics of the conversation, but okay). He then moves to the river, which is a couple minutes away from the house by car, to deliver the rest of his speech, and the sun dawns at that moment. It's a Japanese winter with -20 C°, the sun surely wouldn't rise at 4 AM. (00:06:30 - 00:12:00)

Stupidity: A world-famous painter known to be anti-social dies in a plane crash with other passengers in Hokkaido, Japan. The first responders are 4 reporters, one of which recognizes the corpse at first glance. They bury the body and one of them, on the spot and with no preparation, decides to impersonate him pretending to have burn marks on his face and going on wearing a surgical mask and a wig for 10 years. This has so many logical flaws; for this plan to work, the police had to never ask him anything, check his health after being the sole survivor of an airline tragedy, and the painter needed to have absolutely nobody who'd recognize his voice or know him at all.

Audio problem: Hibiki is quickly browsing through screenshots. Kindaichi yells 'Stop' when he spots a detail. Miyuki then asks about it, but her mouth is animated opening and closing a second before the voice first comes out. (00:07:35)
