Major Kusanagi follows the Puppet Master to an old warehouse. He is protected by an armored tank, and after fighting with it the Major climbs on top and rips her arms off trying to open it. Batou shows up and diasbles the tank. They find the puppet master and the Major dives inside, and just before military snipers destroy both bodies the Puppet Master and the Major merge into one being. One of the heads is shot off and they survive inside it. Batou finds her a new body and brings her back to his house, then lets her go. It ends with her saying "Where does the newborn go? The net is vast and infinite..."

Chosen answer: The Ghost is your spirit. In the end yes, they both merge, making a new entity, not just a human/cyborg and an AI, but a complete new entity - the whole is more than the sum of the parts.
