Corrected entry: We hear the M&M swirling around in the glass beaker long after it stops.

Correction: Although Mr. Bean has stopped swirling the M&M, you can see that he isn't holding the beaker still, and you can also see the M&M shift, hence the sound.

Corrected entry: In the scene where Bean is trying to scare Jennifer out of her "deep sleep", as he is shouting "wake up, wake up, wake up" and shaking her, you can see Jennifer doing a conscious swallowing, something which would not happen in a "deep sleep". (01:12:35)

Correction: It's all about angles. The men behind the mirror are standing on a slightly higher level than Bean, therefore, they are looking down at him, which would give the appearance of the mirror coming down lower.

Answer: In the context of the movie, the "damage" has already been done, so-to-speak... he's already in the shower with Bean. And since he's also in a big rush to get to the museum, he decides to just keep showering. (In a meta, behind-the-scenes sense, it's also just funnier for him to stay in the shower rather than get out and wait for Bean.)
