Plot hole: Plankton replaces the secret formula with another message in a bottle, but later, when Spongebob catches him, he is replacing the bottles again.

Suggested correction: No, he is not. It might appear like he's about to do it due to the way Plankton and the bottles are similarly positioned as in the shot mentioned before, but there is nothing that indicates that he was about to repeat the same action. He had only picked up the bottle with the secret formula that he had pushed off from the pressure plate, he was then surprised to be caught by Spongebob so he accidentally knocked over the bottle he replaced the secret formula with. Also, when he accidentally knocked over the bottle, he didn't place the bottle he was holding on to back on top of the pressure plate to disable the alarm since it would mean returning the bottle with the secret formula back to its original spot.

Continuity mistake: When SpongeBob says he should sacrifice himself, the squidosaurs Rex has Mr. Krabs in his hands, but when SpongeBob walks to the counter, Mr. Krabs is right next to Squidward. When the camera zooms in on a group of citizens and Squidward, Mr. Krabs is gone. Then, another shot of the squidosaurs Rex, Mr. Krabs is in his hands again.

Question: Even though it claims to be the sequel to the first SpongeBob movie, there's no Krusty Krab 2 and Plankton is somehow out of prison and continues trying to steal the Krabby Patty secret formula. Is this movie one of those "prequel" episodes made after the first movie came out?

Answer: The first movie is actually set after the series finale of the show. This is because Stephen Hillenburg wanted the show to end at the Season 3 finale and for the first movie to conclude the series, but Nickelodeon disapproved, since the show was making them heaps of money. So the second movie is probably in line with the episodes after Season 3 and before the series finale. So no, it is probably not a prequel. If we look at it from a logical point of view, Plankton could have been released or escaped, and the Krusty Krab 2 could've closed. We don't know how far apart the episodes and movies are set in terms of time. The series has lots of inconsistencies anyway.
